I noticed some other differences in pilot episode (original broadcast on our TV chanel and DVD/Blu-ray version) than the deleted pentagon scene, so here is a recap of all differences I found with the video:
00:00 - 00:32 - different background music
00:36 - 01:29 - different opening theme
01:29 - 02:35 - deleted pentagon scene
02:35 - 06:52 - different order of the scenes (first the lab scene then the observatory)
04:25 - 04:36 - deleted scene
06:49 - 06:52 - deleted scene (very short section - Mac goes down the stairs)

This is the original version yes. I still have it on VHS.
