when mac and billy are sliding down the flume at the dam, there are several cut back shots to mac and billy. as the scene goes along mac is completly soaked but one of the last cutback shots to him he is dry again while sliding down the flume

when the general approaches the car and is looking at kate through the open window you think he would notice macgyver lying in the back seat 2 feet away

Pete says they established a reward for finding Ladysmith about two years earlier and that Frank and Jesse have been working the case ever since. They never cracked it so Billy went after it. This is pretty much impossible since MacGyver met the Coltons only earlier that year and Jesse spend most of the year in Hawaii. This should mean than that Mac had known The Coltons in 1987 but than Ma Dalton doesn't make any sense anymore.

I think also the reference to Frank and Jesse was a reference to an earlier draft of the script in which Frank and Jesse were supposed to appear together but both actors were unavailable and Billy got created.

No, but if Pete knew about this how come he didn't know Frank in Black Corsage while Mac did? You might think Pete would know who is after Ladysmith when they issued the reward, no? Unless it is the less you know the better. But I think Pete would've wanted to know who was send after Ladysmith. What if Pete asks: 'Who did you send after Ladysmith?' And an employee would say: 'Couple of bountyhunters.' 'Really? Who are they?' Can't deny your boss an answer, can you?
